An autopsy determined she had been struck on the head and manually strangled; she had also been sexually assaulted.

The investigation was significantly complicated from the start. The crime scene was not immediately secured, and family members, friends, and clergy were allowed access on the day the body was discovered, potentially contaminating evidence. The ransom note — long, written on paper from inside the home, and composed with a pen found in the house — pointed to an author with interior knowledge. Suspicion focused heavily on John and Patsy Ramsey for years, though neither was ever charged.

An unidentified male DNA profile found in 1999 under JonBenét's fingernails and on her clothing matched no member of the Ramsey family. In 2003 a judge ruled that an intruder had committed the murder. In 2006, John Mark Karr falsely confessed; his DNA did not match.
